Motif Scanner

May 21, 2026 · Updated: May 21, 2026

Search DNA sequences for predefined regulatory motifs (TATA box, CAAT box, GC box, Kozak, Shine-Dalgarno, splice sites) or custom IUPAC consensus patterns on both strands. Use this tool when analyzing promoter regions, designing synthetic biology constructs with specific regulatory elements, or checking a sequence for restriction sites before cloning. Results are displayed as an interactive SVG track with colored markers per motif type — clicking any motif highlights its exact position and the surrounding sequence context.

Features

  • Predefined Library: TATA box, CAAT box, GC box, Kozak, Shine-Dalgarno, splice sites, start/stop codons
  • Custom Motifs: Enter any IUPAC consensus sequence or regex pattern
  • Both Strands: Automatic scanning of forward and reverse strands
  • Visual Track: SVG track with colored markers per motif type
  • Interactive Table: Click rows to highlight motifs in the visual track
